Can site supporters delete messages so you can no longer see them?

And can they take themselves off your hotlist?

Once you've received a message only you can delete it, but if they delete the thread you will be left with just your comments in your inbox. Only you can add and remove folks to your hotlist. If they leave the site they'll show in your hotlist as 'User No Longer on Site', however it doesn't say who exactly that is. If they leave the site, the entire message history goes.

I think that if they delete their account it dies remove them from your hotlist (seen that happen on mine) it is the forum posts where it says “User No Longer on Site”.

Correct. And the message thread totally disappears when they delete their account.

Its a good way to tell if someone disappears whether they have vlocked you or left!
